I've been trying to find my way around this but no headway.

Is there a way to have different message alerts templates where some show up at the top/bottom, scrolling/static such that they appear in the desired display method when triggered... without having to go to the options menu to make global changes every time.

At this time the location is a global setting, it can only be changed in options. This is a good feature request. I recommend posting it on our feature request page. Here's a link
